The word "manipulation" has negative connotations because of its unfortunate use in relationships. A manipulative person isn't someone you want to spend much time with. That kind of manipulation, however, is only the third definition given by Merriam-Webster dictionary. The first two are:
1. to treat or operate with or as if with the hands or by mechanical means, especially in a skillful manner
2. to manage or utilize skillfully
